Recently, whenever I open DM I get a message saying, "The resource file is not valid. Overwrite it with a new empty one?" I've always responded with "No" and the program appears to continue functioning properly. How can I get rid of the message? Is it save to say "Yes?" What exactly is the resource file?

Great question.
The resource file is a little file that the DM uses to keep track of window positions and other, little stuff.
If it gets corrupted (and becomes not valid), you can certainly say "Yes" when the program offers to create a new one.
None of your data is in there and there will be no harm done.
